Atticus's comment is meant to convey to Scout that the truth often lies beneath fantastical stories and exagerations. In this case Atticus is pointing out that Jem is exaggerating. He wants Scout to understand that although her brother does have a point (in regards to school being pointless until sixth grade), she shouldn't take his words to heart....... just half listen.
