Why did the town's leaders think pearl should be seperated from hester?

Because she was a single mother who did tell anyone who the father was.

Pearl was born out of "sin". On top of that, Hester refuses to name Pearl's father. Also many Puritans feel Pearl is some kind of demon (Pearl is quite the free spirit).
