What are at least two possible reasons Ponyboy says “we had killed” Bob?

1) Ponyboy believes that he killed Bob, not Johnny.

2) The two boys were together. Bob was holding Ponyboy in the fountain. Johnny, of course, jumped into save him. The fight with Bob involved both boys, thus, the word "we" seems appropriate.
