How does the reader know that Tom's conscience bothers him about not reporting the murder?

Tom feels guilty that Muff Porter is being blamed for the murder. The boys are afraid to tell the truth because they are afraid of Injun Joe's retribution. We know Tom is bothered by this because, among other things, he envisions a lightning bolt from God hitting Injun Joe at the trial.
