The boy doesn't understand his dream about the wound up penguin: he just knows that it scares him. It is up to us to interpret why the boy is scared. The mechanical penguin might represent the world with no God. Nothing winds the world: it naturally makes its chaotic way to extinction. There is no reason for its existence: there is no control.
