I think Gene ultimately realizes that their relationship is far more complex. If anything Gene sees that Finny truly admired ands needed him. Aside from the homoerotic connotations, Finny kind of incorporates Finny into himself by the end of the book.

I believe that by the end of the story and Finny's death; Gene is finally able to realize that Phineas was innocent and never had any intent to wreck him. Gene took on his role with Finny out of guilt over the accident, but through that guilt he also took on Finny. He became a part of him, and they became dependent on each other.
