Huck apologizes to Jim because their relationship has become friendly above all else. He is definitely a prankster and regularly pulls pranks on Jim throughout the novel. In this instance his apology is almost begrudged, but he makes it none-the-less. In his own eyes he feels as if he's lowering himself.
