Why does Jem cry at the end of the Chapter 7?

Jem cried because he comes to understand that Boo not only isolates himself..... his family isolates him as well. Jem comes to understand that Boo likely left the gifts..... a token of friendship, but that he wouldn't be leaving them anymore.
