Jem is "moody and silent" after the pants incident. He finally reveals to Scout about how he found his pants crudely mended and folded neatly. Jem suspected that somebody intended for Jem to come back and find them. I don't think that Boo understood exactly that this tied in with Boo but he certainly suspected that there might be something more to Boo than the children had suspected.
