Johnny stabbed Bob with a switchblade while he was holding Ponyboy's head under the water at the fountain.

Johnny stabbed bob because the socs were drowning Ponyboy and becasue bob had a knief and it wouldn't be the first time he attacked Johnny so Johnny knew he had to protect Pony and himself.
