Dr. Manette is allowed to stay at the self appointed court in the prison. He was awarded special status because he spent 18 years an the Bastille and Defarge vouched for him. Dr. Manette pleaded Charles's case. He was about to be released when the leader of the tribunal said that Charles would go back to prison but would be kept safe.
