The witches do not have the powers to outright kill people. They can however do things like manipulate the weather. They plot to make the sailor's life hard because his wife had refused to share chestnuts.

I myself have all the other, And the very ports they blow, All the quarters that they know I' th' shipman’s card. I’ll drain him dry as hay. The witches admit that they can desturb the ship but not sink it. Though his bark cannot be lost, Yet it shall be tempest-tossed.
