The change in weather into a hideous storm symbolizes the storm that is erupting in the boys as they descend into uncivilized behavior.  The storm ultimately washes away the bodies of Simon and the parachutist; the storm clears the island of any proof that Jack and his companions are simply delusional about what they believe they have seen.
