The title is a reference to the Bible.  The Book of Kings talks about Baal, a pagan god.  He was called "Baal of the Flies," or "Baalzebaba" or Beelzebub" which translates into "devil" or "evil."  Hence, the Lord of the Flies is the evil within us.  It is our Beast--the laziness, irresponsibility, selfishness, and violence that we all have and must control.  Society helps us to control it. On the island, without adults to help them, the boys' inner beast begins to control them instead.
