When I initially read it I thought it was supposed to be blood, but Kurtz doesn't die until later...

I see what you mean. The pilgrims were shooting natives from the boat for sport. Marlow tries to scare them away with the boat horn. Still a few get shot. The brown current could be alluding to their blood.
