I think the title refers to Harry escaping the attack of Voldemort on his family when Harry was only one year old. While his parents were killed, Harry survives, hence "the boy that lived".

The title 'The Boy Who Lived' given to Harry Potter on the night of the death of his parents, the Potters, is because of the fact that Lord Voldemort, the story's antagonist, failed to kill a little boy while being able to kill two skilled wizards. Harry was able to survive as his mother Lily Potter loved her son deeply, hence an ancient magical shield was cast between the boy and the Dark Lord.
