The men blew up the windmill to show the pigs that they are still in control. Remember that Frederick just cheated Napoleon with fake money. If you are looking from a historical perspective, this event is parallel to Hitler betraying Stalin by breaking up the Non Aggression Pack in June 1941.

To show that they have no power and that they are stronger than the pigs and smarter.
